Am I not supposed to kill Prebec?

When you do the quest to free Monty from the Harper's stronghold, they tell you to go to Prebec's house and kill all of the monsters, but they say they have other plans for Prebec himself. I always just killed the wizard, but I'm wondering if I leave him alone, if there's something I've been missing. Like maybe an extra quest or a dialogue that happens later in the game.

I'm just going to go ahead and kill him anyway on this playthrough, but was interested anyway.

Even though Rylock *the guard at the harper stronghold) says Prebek owns the house and is performing experiments, when you get there you find out he and his companion are actually apprentices to someone else,
it turns out their master is Xar later on in the quest line.

That's what's confusing about the mission. It says you don't have to kill Prebec, and Prebec is the one who is performing experiments. I know he's working for someone else, but as far as I know (no spoilers, please. If there is something, a clever hint will suffice), the game never mentions who his boss is.

It's implied (I don't recall if it's actually said outright) who the master is in another quest in the harbour district, also involving the harper stronghold. The one where you have to free someone from the stronghold (not Jaheira).

As far as I'm aware there's no way to complete this quest without killing Prebec. He does attack you when you visit his home, and you can't advance the quest without visiting his home, ergo....
