Are there any worth keeping? I'm close to the end of the game and my scroll case is full :(

Aside from one or two that were plot relevant that you hand over at the appropriate time, I don't recall them being of any use once I read them.
Sell them for the measly gold piece.

That said, I'm enough of a pack-rat that I use the "bottomless bags of holding" that is part of the G3 Tweaks and its predecessor the Ease-Of-Use to alleviate this problem, so you can have every scroll in the game in a single scroll case since it holds 32767 items (or was it 65535? Been a while since I read the patch description.)
I strongly recommend installing the item stacking and bottomless bags components. I consider them absolutely vital. Even increasing stacks to only 500 like the original ease-of-use makes a huge difference in inventory management frustration.
Also means you are unlikely to run out of normal arrows in the game, and will probably accumulate plenty of bolts for one character and lots of throwing daggers once you fight skeletons near the High Hedge or the Ulcaster ruins, but the daggers come relatively late in the game, or at least mid-game.

I stored them in chest of Winthrop's Inn. Hell, the next CoB might want to start out with an autograph from Larry, Daryl and Daryl :p

Unfortunately, this isn't Wizardry, you can't transfer items between runs/playthroughs like that. You can't even do it by selling to the shops like in Bard's Tale where on subsequent playthroughs of BT1 & II you can buy end-game equipment as soon as you get enough gold if you kept selling your extra items to Garth.

I'm actually drawing a blank on modern games that let you do something like that that aren't MMRPGs.

None of the letters are worth keeping. You can copy some of them to your journal if you want and then toss them. I usually store the junk in FAI or in Ayden's refuge, but I rarely look back at what I store there.

I usually had a stash in Bergost and I would come back for potions or scrolls if I found something I couldn't handle, like needing potions of mirrored eyes or fire resistance; or when I gained a level and could now scribe that scroll of fireball.
This was before scroll cases and potion bags were available.
I usually wind up using the stash less than I thought, but then I would go all-out on Sarevok since you can't take it with you.
    I'm a hoarder both in-game and out.
