Which is the "better" of the 2? I like Jon more for flavor but this time around I want to take Nalia IF she is "better" than Jon?

Nalia's basically a mage with some thief abilities. You take Nalia if you want a mage who can use thief weapons (maybe because not enough people in the party can use bladed weapons and you want someone to carry powerful ones like Daystar) or if you're experienced enough to know how to make do with just her meager thief skills.
She also starts with some great spells.

Besides a dual-classed Sarevok, Jan Jansen is the only other NPC who can reach high base thief skills by end game. You take Jan if you want a thief character who can also cast spells. He's a good character if you use his thieving ablities/thief HLAs with illusion magic. Compared to the others though he is a terrible primary mage because his spellcasting progression slows down significantly at higher levels.
Note that he's an Illusionist so he can't learn spells like Skull Trap and Horrid Wilting.

Jon Irenicus is better, obviously. Archmage, no spell per round limit, plus you won't have to chase him around because he's already in your party.

If you mean Jan Jansen, he's got lots of funny dialogue, but he won't be as powerful a mage as Nalia will be.

Of the two, nalia is arguably the better mage, though personally i've never liked the character, so i usually take her along long enough to do her personal quests, then drop her like a bad habit. :p
I love taking Jan along though, he's funny and quirky and has some really funny banters with the other NPC's.
If i'm not playing a character with thieving skills as my PC i always bring him along, since he's the only character that's going to keep gaining thief skills.
